Sorry, but there can never be a happy ending for something as repulsive as a Pokemon. Such absurdly cute entities have no place in reality (any reality), thus Fate itself conspires agianst them in all ways.

The problem with this theory is that, as a species which has conspired since their enslavement to be underestimated by captiors, we have never truly borne witness to the reality that is the pokemon. We have seen the Gremlins before midnight version, if you will. And thus, exist in total ignorance of their true god-like wrath.

while I can fully believe the concept of them having more power than they let on since they are indeed enslaved I must draw the line at them ever being anything other than nauseatingly cute... after all that is how they look when found in the wild before their capture... speaking of which how are they in our world in the first place??

No, no, there is absolutely no way that the Pokemon will ever be anything more than a minor annoyance to the Transformers (any of them). Plus, as I said before, reality itself is the one contriving to extinguish the Pokemon menace for good. The Transformers are meerly the tool of those machinations.
They are the hands of Fate as it were. Avatars of a greater need, Deus Ex Machina, each and every one for one purpose alone, to destroy those hideous Pokemon where ever they rear their heads (beaks, eye stalks, whatever...).
Yes, against such forces the Pokemon are powerless, and must ultimately succum to the greatest good (and Transformers are EMP shielded so no lighting tricks).

Oh and I just looked up Pokeballs on the WIki, and it turns out they are mechanical (think of them like the tech, that Ghostbusters use. A strange amalgamation of science and metaphysical/magic theory)...so the Allspark idea works like a charm, and it causes them to eat the horrors which they would normally just contain.

you're blending the movie and the cartoon... the allspark is not the same as the matrix by an means.

also, the pokemon never have their full limits displayed, but several of the more powerful ones bend time and space like it's putty. even the more standard ones, when evolved, are immense and powerful creatures. and the transformers are pretty limited in number. pokemon might have the win just in population size.

the poke balls wouldn't be able to eat the pokemon either. not once they are inside, as their paradise alternate dimension isn't the poke ball, the ball is just a gateway.

finally, pokemon are not the most hated thing in all creation. the headmasters are. have you not seen the lameness that is the last season of transformers? they put humans inside their mostly hollow heads, and use them to improve their targeting abilities!!! wtf!!!???!!!!

Sorry, but Pokemon are always lamest (or lamer, however you want to put it).

And the Allspark is basically The Matrix, they designed the one off the other. They both have the power to make Transformers out of machines, which is the only power required in my scenario (although realty warping probably isn't outside the scope of either).
Besides, even of a pokemon could bend time/space they are dormant when they get eaten, so it really doesn't matter (according to my source, they are inside the pokeball, its a containment unit).

as long as humans die, and they return to their paradise dimension, i'm sure they don't mind "losing" the fight. the pokemon have no real motivation here.

I've seen the headamsters stuff, and it is weird, but it isn't that bad (watch GI Joe, any of it, and headmasters will seem innovative, and original). It was just another sad way for a show on it's last laps to try and be interesting.
Pokemon on the other hand, started as bad, and never got better. It has nothing going for it, except lots of little kids who feed it's need to consume and grow.
The creatures are boring puns wrapped up in stupid outfits. The humans are substandard meatiods barely capable of displaying emotion. And the powers...well the powers are just more of the same recycled energy/elemental sprays that anime has been producing for...well...ever.
To even begin to think that such uninspired and ridiculous specimens could compete in an arena with some of the most beloved giant, super galactic, power wielding, nia-invulnerable, battle robots ever created, is hogwash. They have the touch, and they have the power, and they have badass 80's rock ballads to stir them on. All the pokemons have are strange noises, and faces which remind me of the mutant babies born in a documentary about chemical waste on a game preserve.
The pokemon are eaten and crushed...completely. They don't need a motivation to die, and Fate (the instigator) has all the reason it will ever need to get this (poke) ball pokemassacre rolling...put that in your pokeball and smoke it.

Now, transform and roll out!

I'm I gonna have to start spamming odes the the Transformers...cause I'll do it. I will 'ode'! I will ode as no man has ever oded before. No arguement will be able to stand in the face of my oded odeitude.
Pokemon will fall to the assault, as rivers before Moses. Their cuddly masses will blanche and shiver before the onslaught of my odeage.
Transformers will rise on arcs of golden energy and magical power ballads, odeing out their indiscriminant justice on the soft squishy ears of charizards, pikachus, and mew mews everywhere.
All that will remain is a dark forbiding sky, covering the smoking ruin of pokeland. The pityful cries of maimed and dying critters the only sound to be heard. For the ballad is gone, and all that remains is a gigantic 'ode' stamped in the surface of the pokemon alternate dimension. An ode to truth, justice, and giant robot stomping action.
We who are about to rock/kill salute you. Pray to your pokegods, that they may have mercy on your pokesouls...for the Transformers will not.
